I believe the way they do this is by painting the indicators black and designating black as hard cover which is still in the book. The full diameter of the bullet hole still has to be in the black to be counted as a miss the same as if you black out an area of the target. I seem to recall someone, maybe even Ken?, making threat indicators out of steel (haaad cova :) ). Personally, I hated seeing IDPA dumbed down, but rules is rules.
